No notifications

If a command needs your input, or an error happens, usually you get notifications, but this flatpak doesn't seem to ever send notifications.

Start by reproducing the missing notifications when a command needs input and when an error occurs in the Flatpak. Trace the notification entry point and compare both cases with the expected behavior; done means both situations produce notifications from the packaged application.
