Currently the Research Object Bundle is created from the containing folder of the workflow file
Tooling can be external to this eg in ../tools but will not be included in the RO Bundle.
This issue involves devising a directory structure for external files and some way of getting every file related to the workflow in order to make sure the Research Object represents the entire workflow.
