Opening a PR can leave orphaned changes.
1. Start a session, have the agent make changes
2. Make additional changes outside of the Copilot App, e.g. with VS Code, to files that the agent has not changed.
3. Come back to Copilot app, maybe make additional changes with the agent, or don't.
4. Click open PR in the top right.
5. Observe no warning about uncommitted changes. Observe that local unstaged changes deceptively show up in "Changes", but are not part of the PR.
