Treat specially some common build tools

For instance, wrapper/gradle-wrapper.jar and wrapper/gradle-wrapper.properties are commonly included in Gradle project and may be matched to many other projects.
They are an interesting case of embedded packages.

We could either:
- treat them special and exclude them
- ensure that we have indexed all of their versions and treat these as primary data
