Research direction

Start by reviewing the issue's example image and the current handling of homology-based and restriction assemblies. Determine the intended topology rules for restriction assemblies and for cases involving two circular molecules. Done means the supported cases and expected behavior are clearly defined and implemented with corresponding verification.
