From an ArduPilot partner:
When we do a software reboot of ardupilot, only 1 GPS is configured. A hardware reboot of the system is required to get both GPS's back
[8:14 PM]XYZZY: In this case I have two here4s connected via CAN1 to a cube orange. It is probably important to mention here that they are not connected via a "standard" carrier board. When the autopilot reboots power is not reset to the here4s (I'm not certain if standard carrier boards do this or not). After a software reboot, only GPS1 appears. I have also seen this behaviour when using two F9P units connected via uart, also powered in the same way.
