With this code

    return (outputFolder + "/" + apiDocPath).replace('/', File.separatorChar);
  }

  @Override
  public String modelDocFileFolder() {
    return (outputFolder + "/" + modelDocPath).replace('/', File.separatorChar);
  }

all docs come to new paths but links in README.md still points into outputFolder
