Description

Hello @kaizhang and thank you for this great software. I am curious if you have any vignettes available that walk through some of the downstream functions like

tl.link_tf_to_gene or tl.add_tf_binding similar to some of the visualizations in snapatac, like those included in some of the vignettes here e.g., snapatac - predict gene/enhancer pairs

Thanks! Zack

Research direction

Start by reviewing the downstream functions tl.link_tf_to_gene and tl.add_tf_binding, then compare their usage with the linked SnapATAC gene/peak-pair example. Done would mean adding clearly scoped vignettes that explain these workflows and their visualizations, although the issue does not identify documentation files or a precise expected scope.
