Stuffing internal project folders with claude-flow own folders

I run claude-flow only from the root of the project, but it starts creating its own folders (.claude-flow, .swarm), in the internal folders of the project, for unknown reasons. Maybe this is wrong behavior of the agents, I am now manually deleting these folders.
