Research direction
Start with src/gameobjects/layer/Layer.js around line 100, where the issue says GameObject.call is used. Reproduce the behavior with the linked CodePen snippet and inspect the Layer and GameObject definitions. Done means a layer created with this.add.layer() reports true for instanceof Phaser.GameObjects.GameObject.
