Research direction

The issue does not name files, tests, entry points, input parameters, or expected behavior. Start by reviewing the targeted analysis workflow and its sample/target configuration to determine how a single target is currently represented. Done means defining and validating the expected behavior for samples with multiple targets, including coverage in the relevant pipeline tests.
