Research direction
Reproduce the issue in MuseScore by opening the Master Palette with Shift+F9 and the Special Characters dialog with Shift+F2, then retry each shortcut while the window has focus. Compare behavior across macOS, Windows, and Linux if available; done means both shortcuts close their focused windows as they did in MU3, without breaking Escape or unfocused-window behavior.
