Description
### Microsoft PowerToys version
0.98.1
### Installation method
Microsoft Store
### Area(s) with issue?
Always on Top
### Steps to reproduce
I placed a window to be always-on-top with a custom shortcut. The windows does stay on top. I then activate a key re-map in Keyboard Manager and the previous window is no longer on-top. I have to re-activate the always-on-top shortcut twice to get the window on-top again.
### ✔️ Expected Behavior
Activation of a key re-map doesn't affect always-on-top function.
### ❌ Actual Behavior
It affects.

Research direction
Start by reproducing the interaction between Always on Top and a Keyboard Manager key remap on Windows 11, using the reported PowerToys version and Microsoft Store installation. Trace the Always on Top and Keyboard Manager entry points involved in the state change. Done means activating a remap preserves the window's always-on-top state and the shortcut does not require double activation.
