Research direction
Start by reproducing the issue through Keyboard Manager's shortcut-to-run-app flow with Always run as administrator enabled, comparing the Normal option with the observed elevated process. Trace the run-app handling and privilege selection; done means a shortcut configured as Normal launches the selected app as a normal user while PowerToys remains elevated.
