Description

Hi,

I have a technical question regarding the trimming step. In the case that template switching reverse transcriptase is used, is it necessary to trim additional 3nt from one end to remove the added nucleotides? Should we do it only for the 5'end and use -u 3 command?

Thanks,

Research direction

The issue asks whether template-switching reverse transcriptase requires removing three additional nucleotides and whether cutadapt's -u 3 should be used at the 5' end. No source file, test, or documentation entry is identified; first clarify the intended trimming semantics and whether the outcome should be documentation or a behavior change.
