[JENKINS-54045] Jenkinsfile in subfolder not found

With the newest version of the plugin (2.4.0) I was scanning my GitHub-Organization and projects with a Jenkinsfile in a subfolder (e.g. PipelineService/Jenkinsfile) couldn't be found, even though the configuration was explicitly stating to look for "PipelineService/Jenkinsfile").

I downgraded to 2.3.4 and then it was working again.

This may be related to issue https://issues.jenkins-ci.org/browse/JENKINS-49261, but I am not sure.

If you can point me to the relevant lines of code, I would be happy to work on a fix aswell.
