Restructure the folder organization to better reflect different project

The Guardian repo currently hosts multiple projects (the Guardian core containers with optional containers like the `mrv-sender` or the `ai-service`, the Guardian indexer, the Methodology Library, the new AI toolkit), and soon it will host more.

We need to:
- restructure the repository folder organization to better reflect the difference between the multiple projects
- update the documentation accordingly
