Description

It would nice to have a tool that helped to divide peptide candidates from pvac-seq into N pools.

Some thoughts on pooling strategy to consider.

Some of these vaccines are using four pools of 5 peptides (pool A, B, C, D). In this setup they might be injected in left arm, right arm, left thigh, right thigh.

There are some factors to consider for each pool. e.g. You may want each pool to have a diversity of candidates with respect to HLA restriction (e.g. maybe ideally each pool has a good binder for 5 different HLA alleles). Furthermore, if you have multiple long peptides that target the same epitope (e.g. with different registers). For example if you have a longer unique sequence than a SNV and you have a long peptide centered, hanging off the left, and hanging of the right. In cases like this you may want all of these in the same pool.

Of course we'll need to discuss the details much more than this. Just wanted to get this on our radar.

Research direction

Start by reviewing the peptide candidates produced by pVAC-seq and clarify the intended pooling strategy and inputs for an N-pool helper. Define how pools should balance HLA-restriction diversity and keep related long peptides together, then confirm completion criteria with project maintainers before implementation.
