Dear all -
I was wondering how I can interpret plDDT value of the PDB-files produced by Alphafold. I read that I can use those values as a measure for the likelyhood that a residue/CA can be placed correctly in space. I wonder if this is affected by the density/quality of MSAs at this position or the structure fit of this residue? I come from X-ray crystallography and I was used to B-factors as signatures for well or less well order. Is a low plDDT value similar so can I imagine the model by AF when transferred into X-ray crystallography e.g. a density would show low plDDT at positions of low density?
