Deprecating a Tool Shed repository from planemo

I would like to be able to add something like ``deprecated: True`` to the ``.shed.yml`` and have this used in commands like ``planemo shed_update`` to ensure the Tool Shed copy is marked as deprecated (and if it is already deprecated, gracefully skip the update - see #626 for problems there).
