The position of the structures with (0.0) coordinates of structure atoms is changed when Clean Up is applied

**Steps to reproduce:**
1. Open a file with a structure where structure atoms have (0,0) coordinates (see attached files “m15-2000.mol”, “m25-2000.mol”). [m15-2000.zip](https://github.com/epam/Indigo/files/5750919/m15-2000.zip) [m25-2000.zip](https://github.com/epam/Indigo/files/5750922/m25-2000.zip)
2. Click 'Clean Up' button.

**Actual result:**
The appearance of the structure is not changed, and it is moved to the upper edge of the canvas.

**Expected result:**
The structure is not redrawn; its position on the canvas is not changed.
