Consider centralizing NativeAOT/R2R things in src/coreclr/aot directory

Description
This is by no means a requirement, just my personal opinion. There are occasions when I need to look at the compiler code and the runtime code at the same time and splitting these into multiple directories makes it more difficult.
Also, putting NAOT in the tools directory while ilasm isn't just seems random.
