Update chromophore selection logic

Description
Right now the chromophore selection logic follows the example in [the ITIC example](https://github.com/cmelab/morphct/blob/master/examples/workflow-itic.ipynb). This requires having the indices and all the molecules being the same length.
It'd be great to update this to use the chromophore finding abilities in [cmelab/grits](https://github.com/cmelab/grits).
