Creating 255 empty directories is unnecessary

**Bug Description**

The node creates 255 empty directories as a placeholder for the object database when started for the first time. I think it is unnecessary. It should be enough to only create needed directories when saving the database to disk.

The `app_test` test case often fails due to this.
