The AWS API supports setting the tunnelInsideIpVersion [1] but this option cannot be set from CloudFormation. This prohibits to create any IPv6 VPN connections from CloudFormation.

This might or might not be the same as https://github.com/aws-cloudformation/cloudformation-coverage-roadmap/issues/429. From the documentation it looks like that the tunnelInsideIpVersion is not in the actual tunnelOptionSet but a stand-alone setting.
