Hey!
Whenever I CMD + Tab (with the disabled space animation) my floating (fullscreen as an own space) windows on top of my screen disappear. Interestingly, they are still there but not visible, and leave visual artifacts when hovering on top of them, and also when clicking on the area of them, they focus but disappear again when unfocusing (which happened frequently as you can imagine, as I forgot about them and did not see them anymore).
This seems to be related to #2341 - I couldn't pinpoint what it is, but it seems to have to do with some core yabai behaviour, I suppose. The only way to get the windows back is to shortly flick/go back to Mission Control.

Research direction
