Description
[the message for this](https://github.com/aryam7/as_analysis/blob/26685b88f7869cd95fb1b1e239468977f2f7d455/scripts/prepare_counts-rna.r#L59) and [this](https://github.com/aryam7/as_analysis/blob/26685b88f7869cd95fb1b1e239468977f2f7d455/scripts/prepare_counts.r#L64) isn't very accurate
sometimes, it outputs a negative number because queryHits() may duplicate itself

Research direction
Start with the messages at scripts/prepare_counts-rna.r#L59 and scripts/prepare_counts.r#L64, then trace how queryHits() contributes to the reported count. Check cases where duplicated hits produce a negative number. Done means both messages accurately describe SNPs that do not overlap a gene and no longer report invalid negative values.
