Broken References and chemical formulas in the HTML Version of article

### Description

Chemical formulas are not rendered correctly. Also, the links to the references in the main text are not rendered correctly as numbers and the bibliography is not printed. In the build log, there are some errors which I think are related to the chemformula package.
