Issue with processing of LaTeX in PDF

### Description

In our paper, we have example inputs for PLUMED written in LaTeX. These have not been reproduced correctly in the HTML version of the article. The LaTeX code that was used to generate these example inputs is included in the HTML. You can see what these images are supposed to look like in the attached paper.
