Spacing, mangled equations/references, and poor figure/background contrast

### Description

Ignoring the package-specific issues, here are some problems with the rendering that do not appear in the pdf version.

*) The spacing in several equations looks wrong (see eg. eq (1))

*) figures with white background look fine in pdf, but not in browser with the darker background (eg. Figure 1)

*) algorithm environments (eg. Alg 2) and several equations (eg. (29), others involving large matrices) look quite sloppy

*) Some references also mangled (ex: "The following Macaulay2 Grayson and Stillman ([????](https://arxiv.org/html/2312.12685v1/#bib.bib32)) code was used:")
