This may be due to the copernicus template, mandated by the journal/publisher, which requires the introduction and discussion sections to be placed in their pre-defined \introduction{text} and \discussion{tex} commands, rather than using generic \section{Introduction} and \section{Discussion} declarations.
PS --- this issue is mostly to point out that there may be many "edge cases" with unusual class files in submitted papers, which may not always be in the authors' control.
