Description
I've seen the agent use a command like sed and this cause issues because the file is not reloaded automatically in Neovim. The plugin should be notified when commands are used so it can issue :checktime.

Research direction
Start by locating the plugin entry point that handles agent shell commands and examine how Neovim buffers are updated afterward. Reproduce the issue by editing a file with a shell command such as sed while it is open, then verify that the buffer reloads through :checktime without losing unsaved changes.
