Description
With revision 3 of the NRF52840 the APPROTECT needs to be turned off before the bootloader can be burned. In the Arduino board package I would suggest calling --recover before burning the bootloader in order to turn off APPROTECT.

Research direction
Start in the Arduino board package's bootloader-burning entry point and trace the existing nRF52840 programming flow. Check how the bootloader command is assembled, then verify that recovery occurs before burning for revision 3 hardware and test the flow on an affected board.
