Symptoms
Game fails to start with the following error: "prMovie::Open Unable to connect pins". From what I understand this is related to wine not having proper codec support. Normal workaround would be to use winetricks/protontricks to install wmp10, but wmp10 will NOT install in a 64-bit prefix, which proton uses exclusively, so a 3rd part codec pack is needed. (In my case I used LAVfilters codec pack)
After codec workaround game crashes with quartz error when attempting to play opening movies. Solution is to install quartz.
Final issue is related to gamepad not being properly captured when game starts. Keybard controls work just fine, but when you attempt to save or load with a controller game becomes unresponsive. However, when you go into the settings menu in-game and re-select the controller as your input method, controls work just fine.
Reproduction
First issue is reproduced when attempting to launch the game after a fresh install.
Second issue is reproduced when starting the game after installing a codec pack but before install quartz.
Third issue is reproduced when attempting to save or load without going into the settings and selecting your controller as the input device. Assuming you have a controller plugged in.

Research direction
Start by reproducing the launch, opening-movie, and controller save/load cases on Ubuntu 18.04 with Proton 3.16, using the codec-pack and quartz workarounds described in the report. Check whether a Proton log is available and document whether each symptom remains reproducible, along with a supported fix or limitation.
