Description
I think it shall be good if you will implement hotkey presets for different profiles: "Casual Gaming", "Tool-Assisted speedruns" etc, because some games uses default keys like "F", "P", "I" etc. It's useful to switch different hotkey presets for role of using BizHawk at a moment. And load/save custom preset shall be good too. Key priority sometimes is not working properly. I think reason is that emulator sometimes does not see any key handler and it starts hotkey even with "Controller buttons will override hotkeys" mode.

Research direction
No files, tests, or entry points are named. Start by locating the emulator's hotkey and controller-button settings, then review how profiles, custom preset load/save, and key-priority behavior would fit together; done would require an agreed design covering preset switching and the reported priority issue.
