Description
Under Config>Display>Window you can adjust the window thickness. If you set this option to Thin and try opening a N64 ROM the emulator will be pushed behind any other open application windows. Also happens when choosing the "Reboot Core" option in the Emulation menu item.

Research direction
Start by reproducing the issue on Windows with Config > Display > Window set to Thin, then test opening an N64 ROM and selecting Emulation > Reboot Core. Trace the window-focus behavior during those operations; done means the emulator remains in front instead of moving behind other application windows.
