Description
When I predicted the structure of complex ( Target + binder ) after designing with mpnn, it wrongly predicted the geometry of target protein chains. I tried to add cif file from mpnn output and a3m (msa file) also, still it's wrongly predicted the target geometry due to also ranking score and all other scores that I got were very low. Can you help in some way?

Research direction
No source file, test, or entry point is identified. Reproduce the RF3 prediction using the MPNN CIF output and A3M input described in the report, then compare target-chain geometry with the ranking and other scores. Done should include a documented cause or a confirmed expected behavior.
