Research direction

Start by comparing the run_inference.py documentation section with the current run_inference.py entry point, then reproduce the cyclic-peptide case using design_macrocyclic_binder.sh. Done means the documented workflow is updated and the script successfully designs cyclic peptides; check the repository's existing inference tests or examples if available.
