Description

Moving this over from #335.

.. apparently the exclude wins over the commandline include of the directory. Namely pep8 --exclude .tox .tox (exclude tox, but that then check it specifically) gives preference to the exclusion rather than the inclusion.

Research direction

Start by reproducing pep8 --exclude .tox .tox, then trace how command-line exclusions and explicit directory arguments are handled. Done means the explicitly included directory is checked despite matching --exclude, with a regression test covering this behavior.
