Clean up and create consistent design for the repo

So far I have been organising things kind of at random. As me and John are largely working on seperate branches and then merging them into master. Because of this the repo has become quite inconsitstent. Perhaps we should agree on a broad structure for each individual part ens, checklist, examples, src, etc. And then only merge once they fit the agreed structure.
