Running the workflow causes job.err during standardise_model_data

Description
When running the standardise model data job in Cylc review, it succeeds. However, there is a "job.err" generated:
```
WARNING: overwriting environment variables set in the machine
overwriting variable CYLC_VERSION TZ
```
We would like to know from Jared if the error could cause genuine problems or if it is a harmless warning, and whether it needs to be fixed.
