Determine what chemistry we should be using in example XMLs and document the origin of the system+forcefield

It would probably be wise to add .md files in the directories where we have example input files that detail where the files came from, what they contain, how they were parametrised, etc. This would be valuable information for anyone wanting to use the files for research.
