Generate one output file

So I may be misunderstanding how the 369-in-1 cart works and how the Jr works but from what I understand it should output multiple "bank" roms that would be used with MGBAx options, though I only get one output that is not flashabe as its too big (though it's less than 256Mo).
Is there something I missed ?
