Include_only capability

It would be nice to have an `include_only` parameter.

This would be useful in cases where you want to document a project which is a subset of a much larger project and the source files necessarily live in the same directory. This way you only need to specify the smaller subset of files to include, rather than exclude many more files from the larger project.
