Failure to Detect Non-Predefined Apps on Rerun of installer.sh

I have an issue with the detection of non-pre-defined apps. I'd be very grateful for any help, please.

After the first run of installer.sh all the apps on the Windows VM were detected correctly, but after rerunning it to update the apps list only the pre-define apps are showing up. Worse, it deleted the non-pre-defined ones I had set up from the first run.

The apps still work manually, but I'd like to know how to fix the issue to that the installer script will behave correctly in future.
