plumber2_usermods script needs Python system testing

Description
Add a Python system test that runs the script and checks that every file is identical to what's in `cime_config/usermods_dirs/clm/PLUMBER2/`. Will fail because currently the `PLUMBER2SITE` line is commented out.
To support that:
- Add option to set custom output directory.
- Add ability to run from anywhere (currently only works when called from `tools/site_and_regional/`).
