Move some of the brittle logic in PLUMBER2 shell_commands to inside build-namelist and namelist_defaults_ctsm.xml

There's some brittle bash logic for some of the settings for PLUMBER2 in the shell_commands, that could be done in cleaner ways inside of build-namelist and the namelist_defaults_ctsm.xml file.
