Need to (re-)implement commented-out constituent code

Now that the constituents object has been implemented in CAM-SIMA, it would be beneficial to go through the code, in particular the dycore routines, and make sure that all constituent-related code sections that are currently commented out are either fully implemented (if possible) or removed.
