Research direction
Start at the imod.visualize.cross_section entry point and reproduce the issue with a quasi-3D layered DataArray whose successive layer boundaries differ. Trace how the cross-section determines layer tops and bottoms; done means aquitards are retained and the rendered cross-section no longer connects layers directly across them.
