When node are replaced with `Fix node (recreate)`, associated link objects does not changed.

Hence sometimes invalid node id still linger and will crash on various places that depends on things such as `link_info.target_id` being valid.

Currently unable to replicate this since sometimes this occurs and this does not. This is especially worse if nodes have dynamic inputs or outputs.
